Minimimized to system tray, can't hide pop-up

I don't understand.
I have it set to minimize to system tray.
It is in system tray.
Why is the pop-up still on my desktop as an open folder??

It is in my way. Can't I close it? I click on the X and it drops to minimize on my computer.
Other programs set to minimize in system tray, close and are in the system tray- NOT BOTH.

Please help me.
